The stance side of the VW crowd has a penchant for installing wheels that aren't supposed to be on VWs. I've seen them with 944 Phone Dials, 996 Turbo Twists, 987 Boxster S wheels, Merc Monoblocks and a fuckin' million different CSL knockoffs.

If I bend a wheel or get a puncture on the Factory VW wheels (from any model, just has to be VW), I get a new wheel/tire. Any DOT tires, so even some crazy stuff. So, if I go aftermarket with the wheels, I'm throwing away $1000.

Uh, they will replace a wheel that is damaged. Unless you manage to somehow hit potholes in just the right way that all four bend enough to leak air, you're not getting free Golf R wheels.
Even then, from an experience my friend had with his Golf and from their website reading the following:
Replacement of a wheel if road hazard damage prevents the wheel from sealing to the tire or maintaining the tire manufacturer’s air pressure specifications
It can sometimes be a bit tedious to get them to actually honor that. A bent wheel won't do it, it will have to be leaking air. So on top of all that, i highly doubt you'd convince them to "upgrade" your wheel.
1K just seems like a lot - i would guess you'd need to replace at least two tires, if not more, for that to offset? Just some things to think about is all, i believe those packages are usually terminable for a bit after sale.
EDIT: just realized you meant if you get Golf R Wheels and then you can use it on the warranty. My bad. Still, most of above applies.

I will BUY other OEM wheels so that I can have different wheels but still be covered.

Even then, you best believe that they will make sure you bought them from an "approved OEM supplier" or something like that. Just seems like a lot to justify the 1K. Again, not telling you how to live your life, just food for thought.
