I finally got my bike to the shop today, I took it to MFI in Hoodbridge. It currently wasnt running. I got an estimate for $585 for the work, which includes:
Carbs cleaned
Battery recharged
New filter
New tire(hole in tread of old one)

Are they rebuilding the carbs or just cleaning them?

the top 3 you could definitely do yourself for very little in parts or time... mounting a tire? not worth $585.

If they're just cleaning the carbs, you're getting ripped off... Does it include the price of a new tire and mounting it?

I concur. Cleaning carbs can (and should!) be done at home. Go to autozone, get a pair of gloves and 3 cans of 2+2 Gumcutter. Put your carbs in a pan, and spray the fuck out of them with the 2+2. Make sure you don't get any on you, it'll break your skin out.

My skin is now immune to carb/brake cleaner, brake fluid, gas, etc... even any of that shit on an open wound (i.e. busted knuckle) doesnt even bother me anymore

You can save some bucks by removing the carbs yourself. Its expensive to have them do the time consuming act of removing all the tank/fairings etc to get to the carbs. While your in there you can throw a set of plugs in the bike.. fouled plugs and dirty carbs..thats pretty much the only reasons that bikes dont run.
my ninja 250 was having some flat spots at 6k-8k and I paid 105 to have the carbs cleaned and re-jetted cuz I brought them in-hand to the dealer.
I would suggest doing it all yourself, leaving two things:
Getting the carbs adjusted/tuned, and
Having the tire mounted.
Clean the carbs yourself with some good carb cleaner and some compressed air, and just take every last piece apart. They're not that complicated, just do one at a time so you have a reference piece. Charge the battery yourself, replace your own darn filter. Then, take the wheel off and take just the wheel to Early's Yamaha in Harrisonburg, and they will sell you and mount a new tire for less than almost anywhere around.
Sean and I did all of these things, and much (MUCH) more, to both of his bikes, and I also did these things to Alison's bike.
I am assuming you have four carbs?

Either do it yourself, pay someone to do it, or just ignore the problem. Your options are somewhat limited.

I brought back a new battery over fall break and got it to start one of the three days I was back. But then I took the battery back out and left it in the storage room when i left. I had tried many times to start it over fall break, so maybe i was slowing draining it in the process.

If you don't want to do it yourself, espicially something as simple as this, don't even waste your (or our) time getting opinions on prices. Just go get it done, and when you see what else you could have bought if you'd done it yourself, we'll just say "told ya so."
