Yeah having a Miata will ruin any future shifting experience.
My time in German cars has always left me wanting a better shifter. I'm not surprised the GTI is about the same.
Jumping from 6 straight to 3 is a lot. Admittedly I have no idea what your driving conditions are like but I've never skipped more than gaer at a time. It might be asking more from the synchros than they're comfortable handling and locking you out a bit until they can catch up.
