Don't worry about the rubber caps on the bleeder screws for your brakes. Any shit that collects in there will get pumped out when you bleed them and as long as they're properly closed you should not worry about stuff going in (if anything you should worry about fluid being pumped out). That said, I do like to keep the rubber bits on there, so it can't hurt to score a few more (or buy a bag if you're really bad about forgetting them).
