A few months back I put Ford Racing Hot Rod Cams in my 06 GT. Prior to this install, I had no issues with the car and no odd sounds coming from my trans. After the install, I started noticing a "chattering" sound that seems to be coming from my transmission. I only hear the chattering noise when I am in neutral or if the clutch is engaged (clutch pedal let out). When I am driving/shifting gears, I hear no noise and the car seems fine. No performances issues. I've taken it to a couple of shops, including a hot rod shop that's had experience with Mustangs, and each one has said the Throw out bearing is the issue. Had a new Exedy Mach stage 350 clutch & Throw out Bearing along with an Exedy flywheel installed after the install of the cams in hopes of fixing this issue. Had the throw out bearing changed three times since the cam install, and still hearing the noise. Anyone know what this could be and if it is potentially harming my car?
Sounds like a TOB to me as well. If it’s driving fine, ignore it or attempt to adjust the clutch if that is possible.

probably flywheel chatter if its not a stock-design flywheel. sometimes cars will develop odd harmonics once a certain amount of weight is removed from reciprocating transmission parts like a flywheel...this causes the pressure plate and other parts to rattle. the cams might be making it worse by causing the engine to idle rougher than it normally would.
i'd keep driving it and ignore it. a bad TOB will slowly go from a rattle to a squeal that you can't mistake, once it gets to the point that its going to die.

Does the noise go away when you put a slight amount of pressure on the clutch pedal?

I haven't tried a small amount of pressure on the clutch pedal, i've only tried completely depressing the clutch pedal. I'll check that out and see what happens.
